How to use bootstrap less through Nuget Package Manager in Visual Studio 2013 with Web Essentials 2 Update

Since I have no way to comment on the previous post, and my answer to it has been deleted. The whole new thread is just for the next question:

When you install bootstrap less through visual studio 2013 Nuget package manager, it seems that all files are actually placed in the Content folder, however, in a subfolder called bootstrap. Based on this, using Web Update 2, this will not work with existing boot files that are in the main content folder.

What is the best thing for? 1) Move all the files from the boot folder and directly to the main content folder? 2) In the bundles.config file, change the root to bootstrap files to where it was installed.

I guess 2, because this way the package manager can update the folder whenever updates are available, or does it not work like that?
