First of all, unfortunately, the window.open method does not work at all.
Instead, a href = "..". > ... </a> works and by default launches Safari and opens the link in a normal browser window (therefore, if the user wants to return to the application, he needs to double-click the iPad key and return to it).
You can force the link to open inside the application (so replacing the current page) with the tricks listed here: iPhone Safari Web App opens links in a new window

Hi, I found a brilliant way to have the effect of "window.open" in iOS webapp too! He loads the page on the Safari tab and solved my problem, maybe it can be useful for others: http://webdeveloper.com/forum/showpost.php?p=1161159&postcount=14
This is also a great way to avoid pop-up blocking (the blocker stops the call to window.open (url), but this does not stop this method) :-)
