JQuery not working in wordpress

Wordpress doesn’t load jquery - I think this may have something to do with the fact that it downloads files absolutely and not relatively, and it won’t go to the URL (firebug says access is denied to restrict uri) I tested vanilla javascript and it works, however, as soon as I try to execute even the most basic function in $(document).ready(function(){}), it stops working. Is there a way to stop wordpress from adding uri to related files and links are relatively the other way around, since I think this can fix it.

The output head is as follows:

I looked at the site and loaded jquery. It:

<script type='text/javascript'>
$(document).ready(function() {
  alert('test');
});
</script>

doesn't work because WordPress uses jquery in conflict free mode. It:

jQuery(document).ready(function($){
alert('test');
    });

is how it should be called in conflict-free mode. Also the Lightbox plugin throws an error:

Uncaught TypeError: Object # does not have a lightBox method
