Why does reloading MySQL make my site faster?

my site has been dragging and dropping lately, with queries taking exceptionally longer than I would expect with properly configured indexes. I just restarted the mysql server after 31 days of uptime, and each request is now significantly faster and the whole site is 3-4 times faster.

Will there be anything to tell you why this could be? Perhaps the wrong settings on my.cnf? Any ideas on what I can start looking to try to determine why?

updated note: I have a dedicated 16GB db field, and mysql runs on about 71% of the memory after a week or so.
