Are barcodes the best way to uniquely identify physical documents that need to be digitized for a web application?

I need to digitize several thousand physical documents and assign them to various categories for the web application where they will be displayed.

Do I have to generate barcodes for each of the documents in order to uniquely identify them?

If so, how can I avoid the barcode present in the scanned image?
