How to use jndi in a standalone (unmanaged) application? The application and Tomcat6 are on the same machine.

Can we get something through jndi search when the server is running, but when the application is not running under this tomcat server?

If I understand your question correctly, you want to use Tomcat JNDI outside of the Tomcat web application. I think Tomcat does not expose JNDI from the outside. See this link:
