When I run the compiler javac, it compiles the code and creates a JAR file, but the class file names inside the JAR are lowercase. However, classes in the source files have both lower and upper names. As a result, I cannot compile other projects that depend on this JAR.

I had the same problem, and this was happening in a dynamic view of clarity. I unchecked "CaseInsensitive MVFS" from the Clearcase control panel. And restarted MVFS. (you may need to restart the system)
