Best practices for redesigning a SharePoint site

Basically, you need to use SharePoint (because we are promoting MS yay!) As a content management system for the website.

How can I get rid of the look of SharePoint and look like I want it?

I know that the process involves creating a new master page using SharePoint Designer. However, I prefer to encode web pages rather than using a visual editor. Is it possible? Do I need .NET knowledge?
