How to change the filter of open views in Drupal 6 instead of the default flags?

Use the Advanced Exposed Filters Module.

Open filters are standard Drupal formats, so you can get them before rendering through hook_form_alter()or hook_form_FORM_ID_alter(). The only tricky part is that they all seem to be using the same form identifier 'views_exposed_filter'(IIRC), so you need to check for additional hints to decide if you are connected to the correct form.
