Eclipse pdt >> publish from workspace

I am learning Eclipse PDT for PHP development. In almost all the tutorials I read, they put the eclipse workspace inside the root of the web server document (htdocs in my case).

Is this a common practice? I mean; I do not like the configuration files on my (test) web server. There is no way to post changes to the web server folder from the workspace elsewhere in the file system?

You can have a workspace in one directory and projects in any other directories you want (not necessarily subdirectories in the workspace).

Windows :
