Tracking user progress on a website

Short version: I am trying to determine the best way to track what the user is doing on our site. Ie, the page they land on, which links they click, where they end. Most of this information is stored in the log files, but is the log file using the best way for me?

Long version: My boss is getting ready to spend a lot of money on several sites. He wants to know which ads work best, on which sites and for how long we keep our new visitors, if at all. That is, he is not satisfied, just knowing that X new visitors have appeared in our advertising campaign, that he wants to know where they came from, what they did, and if they bought something.

As I said in the short version, I know that most of them are available in the log files, but is this the best way to do this, or should I use a php backend system to track this information and save it in db in real time? Is there a generally accepted method?

Tracking user progress is a topic that has always interested me, but so far I have never had time to delve into it. If anyone has any advice, even where to start, I would really appreciate it.
