Can you safely manipulate the DOM with Sharepoint (MOSS 2007) and jQuery?

We have a MOSS 2007 installation where we rely on jQuery to automatically rotate tabs in web pages, animate sliding menus and toolbars. With interruptions, we get a "Operation Aborted" error with our IE 6 users.

While we have confirmed that this involves manipulating the DOM before it is fully loaded on the client, we are looking for work. Has anyone experienced this issue in Sharepoint and what steps have you taken to ensure jQuery runs securely? Should we be concerned that Sharepoint Core UI.js is causing this problem?
