FAT-16 About the modern OS

I have a project written in BASIC. I'm not sure for sure, but the application will not work, except when launched from the FAT-16 file system.

I would prefer to configure the environment that will support this application in a modern OS (Vista / XP), instead of overwriting it.

Does anyone know how to get such an application, how it works in XP / Vista, through any code change (for BASIC code) or FAT-16 emulator (if such a thing exists)?
