Do I correctly assume that I always need to explicitly deploy referenced assemblies when changing their source?

Yes Yes. If you use the publish command in Visual Studios, it will contain all the assemblies you need in the folder that you selected to publish your site.

If the .dll file has changed and you need to update your site, you can simply publish it again or copy the .dll.
