What happens behind the scenes of deploying a Spring MVC application for tomcat outside of eclipse?

My guess is that the downside to using an amazing IDE like eclipse is that you will miss the point for what happens behind the scenes of the application. I am a ruby ​​developer, not a Java veteran. Therefore, I encoded the project in java and used the spring structure for IOC and MVC. Can someone explain to me what happens when I choose to run on the server in eclipse? Because in the end I will deploy this application masterpiece on a Linux server. Here is my setup. I am using spring MVC 3 and the maven plugin in eclipse. In the pom.xml file, I have stuff like the latest version of spring release, log4j, spring mvc, spring, etc.

I tested my application on localhost using the convenient option to run on the server in the eclipse IDE. The server configuration in eclipse indicates the location of the tomcat directory where I installed tomcat 7.
