Click Preferences > Advanced > Folder References ,

Change File Pattern (minimal change to the original default value):

 !(/\.(?!\W*)[^/]*|\.(tmproj|o|pyc)|/Icon\r|/svn-commit(\.[2-9])?\.tmp)$ 

as well as the Folder pattern (minimal change to the original default value):

 !.*/(\.(?!\W*)[^/]*|CVS|_darcs|_MTN|\{arch\}|blib|.*~\.nib|.*\.(framework|app|pbproj|pbxproj|xcode(proj)?|bundle))$ 

This applies only to new project folders. For an existing one, you need to edit the template after right-clicking on the folder link and select Show Information .

@Viktor Tron answers perfectly ... I just wanted to add this comment (but I had a photo, so I will add this answer) ... After you submit the “invisible” ( .dot ) files through its snazzy regex ... you might want to rip off some other extraneous files that are now cluttering the hierarchy of your projects ... Just do this through the project’s specific folder “Show information ...” in the context menu ...

In this example, I want IGNORE (fucking) .DS_Store .. I just add !\.DS_Store to the File section.
