/ me / home restores obsolete feed

The FB docs at http://developers.facebook.com/docs/reference/api/ have been updated to say things like:

/ me / home retrieves an obsolete feed. This is currently a known issue, and we have no plans for the near future to return them to parity.

So what is the preferred / best way to get a user's news feed? Query a thread table through FQL or does it have the same limitations?

First of all, I'm not sure what you are asking, because you yourself have answered half the question. The news feed has become quite complex, and to be honest, I'm not surprised that it is no longer supported as an API method.

As for FQL, you get the same connections as for the API (more or less). I have not seen anything in FQL tables that will allow you to accurately recreate the feed.

I would recommend asking permission to allow reading of the โ€œFriendโ€™s feedโ€ and โ€œLiked pagesโ€ files and recreate your own version of the news feed in the application.
