The reason for this is the Android SDK for Windows, which is different from the Android SDK for Linux. If you are performing a dual boot (like me), you should have both but be installed in different places. After installing the Android SDK for Linux, you must transfer Eclipse to the new SDK. Once you do this, you can manually clear all your projects (yes, you need to clear all of them) and start working on your projects.
