Subclipse (SVN) Compare Featured Files

It seems that whenever I compare using the SVN Repository explorer (most recently after merging), the subtitle will show several files in the comparison window that have no differences. Double-clicking on the file brings up the Java Source Comparison window, but Subclipse does not highlight any partitions or show any differences. Manual verification of the file shows that they are identical. What causes this? Is there any way to disable it, this can be quite confusing?

It looks like this could be space-related. Perhaps the turtle ignores ws changes by default.

Perhaps not structural changes, but just space or formatting. Try clicking "next difference".

I think the problem is that after the changes merge, the file changes. Thus, although the contents of the files are the same, the change is shown in the comparison view. This is very bad...: (
