Moving an Eclipse Window to Sierra

I just upgraded my MacBook to macOS Sierra. I have this weird problem with Eclipse, where every time I try to open something using autocomplete (Cmd + Mouse Hover) or even if I just hover over the element that connected Javadoc, the console window I keep on my a second monitor, snapped to my main monitor and covers everything that I find.

For reference, I was hanging over list.add on line 23.

Does anyone know why updating Sierra causes this behavior? I can attach a console window inside Eclipse, but it’s not, but it hurts because it reduces the code editing window. Usually I have a package explorer and Ant tabs open, so docking the console makes my code window positively negligible.

Any corrections or even reproductions would be depressing, so I know that I will not be completely insane.

Update: this is not just a console, any window that is not tied to the main Eclipse window will demonstrate this behavior.

Mission Management System Settings

Uncheck the last checkbox (Displays have separate spaces), it has other drawbacks, but it fixes 2 eclipses of the window on multiple monitors.
