Missing file from working copy of Xcode 8

Question

I somehow made a copy of my project folder inside my project folder. LOT times.

So, to explain this, its kind of

First folder (pr.folder) Files.swift pr.folder Files.swift pr.folder etc.

So from 60mb my project went up to 900mb. Therefore, I deleted the first incorrectly created folder, in which there were other incorrectly created files, and now the project is 60 mb.

Now the problem is that I have 999+ warnings because I deleted these files and a warning that the file is not in the working copy.

Can this be fixed?
